Fraknói volt a vatikáni magyar történeti kutatások fő szervezője a szentszéki gyűjtemények 1881-től kezdődő fokozatos megnyitását követően. Útnak indította a Monumenta Vaticana Hungariae-t, majd az 1890-es években saját költségén megalapította a Római Magyar Történeti Intézetet. Nem egyedül dolgozott, a munkálatokba többen is bekapcsolódtak. Fraknói munkatársainak a szerepe fontos, római működésüket azonban még nem vizsgálta alaposabban a történettudomány. Magának Fraknóinak római éveiről, terveiről és kiváltképpen örökségéről szintén lehet még újat mondani. A róla elnevezett, 2015 óta immáron X. alkalommal szervezett Fraknói Akadémia első és második szekciójának előadásai a Vatikánban elkezdett magyar történeti kutatások hőskorát járják körbe új adatok és szempontok alapján. A harmadik szekció, Fraknói Vilmos, a „magyar Ranke” szerepét vizsgálja a modern medievisztikai és kora újkori kutatások meghonosításában Magyarországon. Újonnan elkészült életmű-bibliográfiájának elemzése mindezen túlmenően 18–19. századi munkásságára is rápillantást enged.
